The reality is, if Viola had not dressed up as a man, Olivia would have never fallen in love. Viola would also never be involved in a fight with Andrew causing the arrest of Antonio. I hope that the 2 examples above has explained how disguise encompasses the themes of appearance, reality, and mistaken identity.
